The index inquired about does exist and was published as follows:

Chauncey W. Herrick, comp., Index to New York in the Spanish-American War (Albany: J.B. Lyon Co., 1914), 448pp.

This index refers to entries in the following work:

N.Y. (State) Adjutant General's Office, New York in the Spanish-American War 1898, 3 vols. (Albany: J.B. Lyon Co., 1900).

Vol. 1 of this work contains general information and reprinted documents relating to New York's participation in the conflict. The rest of Vol. 1 and all of Vols. 2-3 contain summary data on members of New York National Guard and Naval Militia units who served during the conflict. The entries are arranged by regiment, then alphabetically by name.

The four volumes are available in the New York State Library [518-474-5355; [log in to unmask]; www.nysl.nysed.gov] and in other larger libraries holding collections of New York State government documents.

A reprint, including the index volume, was published in 1987 by AISI Publications, North Salt Lake City, Utah.

 "New York in the Spanish-American War" 1898,  part of the report
of the Adjutant-General of the State for 1900, was published in 3
volumes, nicely alphabetized by unit, but no overall index for some
2,700 pages.

If you know the unit it's easy to find the soldier or sailor, but if you
don't know the unit it takes a long time to go through all the units.

Does anyone know if a master index has been created for these
3 volumes?  If so, where can my genealogical society purchase
a copy?
